ORIGENICS : Design and evaluation of oligonucleotide therapeutics such as siRNA and ASO
Q.
How do GGGenome, CRISPRdirect and ORIGENICS differ?
A.
GGGenome is for searching short nucleotide sequences and finding off-target candidates, CRISPRdirect for designing CRISPR-Cas9 guide RNAs, and ORIGENICS for designing and evaluating oligonucleotide therapeutics such as siRNA and ASO.
GGGenome searches nucleotide sequences and detects similar sequences and off-target candidates. CRISPRdirect designs guide RNAs for the CRISPR-Cas9 system. ORIGENICS is a platform covering everything from target gene exploration to the design and evaluation of oligonucleotide therapeutics. They are independent products with distinct roles, so you can choose according to your research goal.
Q.
Which product searches for similar sequences in a genome from a short DNA or RNA sequence?
A.
Use GGGenome to search genome and transcript databases for exact and approximate matches to a short DNA or RNA sequence.
Short sequences of around 20 bases are searched at speed, with support for mismatches, indels and ambiguous bases. It suits work such as searching for off-target candidates.
Q.
Which product should I use to design siRNA or antisense oligonucleotides (ASO)?
A.
Use ORIGENICS to design siRNA and antisense oligonucleotides (ASO).
Designs can take into account secondary structure prediction for the target site and variant information collected from ClinVar. Comparing transcripts and using multiple alignment also lets you choose shared or divergent regions to design against.
Q.
Which product should I use to design CRISPR-Cas9 guide RNAs?
A.
Use CRISPRdirect to design CRISPR-Cas9 guide RNAs.
It designs highly specific guide RNAs against the genomes of a wide range of species. Databases for more than 350 species are available for searching candidate off-target sites.
Q.
Which product should I use to search for off-target candidates?
A.
Use the GGGenome package edition to search for off-target candidates.
It searches short sequences of around 20 bases at speed, with support for mismatches, indels and ambiguous bases. The CRISPRdirect package edition and ORIGENICS both include the GGGenome package edition.
Q.
What is the difference between the GGGenome web edition and package edition?
A.
The web edition is the browser version published by DBCLS, suited to straightforward searches of published sequences. The package edition runs in your local environment, with relaxed search limits, the option to add your own databases, and analysis support features.
Because the search engine and databases are packaged as a consistent set, the same query returns the same results in either edition.

Q.
Are GGGenome and CRISPRdirect free to use?
A.
The GGGenome and CRISPRdirect web editions published by DBCLS can be used from a browser.
Please contact us about the terms for the package editions provided by Retrieva, Inc. and for ORIGENICS. We can also advise individually on the terms of use and the scope of commercial use.

Q.
Can I analyze confidential sequences without sending them outside my organization?
A.
With the GGGenome package edition, query sequences are not sent to an external server; the search runs in your local environment.
The package edition runs from an SSD and searches offline. Query sequences are held temporarily on the system, are not saved to the SSD, and are deleted when the system stops. Please contact us about how other products handle this and about detailed operating conditions.

chevron_rightQ.
Can I use databases my organization already holds?
A.
Both GGGenome and CRISPRdirect can add your own databases as search targets.
GGGenome supports adding your own nucleotide sequence databases as an optional custom index. Databases searchable in the DBCLS web edition of GGGenome can also be added as an option. CRISPRdirect likewise allows your own databases to be added as search targets during guide RNA design. Additional fees apply in each case.
Q.
Which species and databases are supported?
A.
The GGGenome drug discovery basic pack bundles genome, mRNA and pre-mRNA data for nine species.
The CRISPRdirect basic pack bundles 12 databases across nine species, and off-target candidate searches for guide RNAs cover more than 350 species.
Q.
What are the system requirements?
A.
All products require 64-bit Windows 10 / 11 Pro or later.
The GGGenome package edition requires 16 GB of RAM or more, with 8 GB or more allocated to Docker Desktop recommended. The CRISPRdirect package edition requires the same environment as the GGGenome package edition. ORIGENICS requires 32 GB of RAM or more, with 16 GB or more allocated to Docker Desktop recommended. See each product site for details.
